In many cases, having a solid spoiler at the top of the hatch lid will prevent a trunk mounted bike rack from being installed.

It sounds like you need help loading a kayak(s) on your 2008 Lexus RX 400h with a factory roof rack. The Curt Trailer Hitch Receiver part # 13530 is a confirmed fit for a 2006 Lexus RX 400h with the "factory" spare tire. The factory spare tire would have came mounted to a steel wheel with a black plastic cover placed over it (see video). If you have an aluminum wheel under the vehicle then this was not installed from the factory and I cannot guarantee it will be able to be reused with the above hitch.

The # CE10002G-4 CE Smith Bolster and Swivel is 13" tall. Assuming you mount it at the position to gain the most height, you should have 9" remaining. Losing the height from attaching to the 3" crossmember leaves you with 10" remaining. You will lose 1" at the bottom with the 1/2" below the lower mounting hole and 1/2" diameter U-bolt.
Accounting for the added height of the bunks, you should be sitting over 11" once installed.
